Do we need to change the colors somewhere in game to adjust what outputs in the HTML?
It's hard for me to look at those Dolphin colors... :)
I think I need to change the global color options on my copy of the game to change the color options for each team. That will affect the team colors in the league files you each copy into your leagues folder, as well as the HTML.
Problem is, unless I'm just making it more complicated than it needs to be, changing the in-game colors seems to be a real pain in the ass. I'll get around to it eventually, but so far I haven't had the time while making sure everything else is working.

I *think* each individual can change the colors within the game and have it stay that way. I know that this was true for FOF2K4. I'm not sure what happens with the HTML we see on our own machines if the user changes them and the commish doesn't.

Someone ought to give that a shot. Change your team's colors and see if the new league files you download from here tomorrow night overwrite your changes. If not, then everyone could just configure their colors however they want them.
However, since I'm generating all the HTML via my copy of the game, I'm almost positive that I'd need to change the colors on my copy of the game for them to reflect online. Witness the fact that all the general league pages right now (standings, transactions, etc) are displayed with the Camden colors because my team was the last one I had open prior to generating the HTML.

The HTML (I'm assuming this means the LEAGUE INDEX, etc. on the left column of this forum) doesn't show my new player (trade). Is this a problem? In game, he was there.

Refresh - he's there.

I'll check it tonight, if someone hasn't already.
As for the league HTML, that really won't get used all that much, from my experience. We can generate it ourselves whenever we want, and if the color changes work as I think they do, we can view our box scores and logs in-game in our preferred colors. I guess what I'm saying ultimately is that if this works like I think it does, it would be nice if you'd do it, but definitely wouldn't be a high priority, given how annoying it is. If you do it, I'd suggest that you have each player set their own, then send you the numerical color settings so you can just enter them, rather than you trying to create all 32.
Mine is changed IN GAME, but the HTML is still the same.
This is as I expected. If you change the colors in-game, send me the codes you used and I'll enter them into my version for your team. In theory, that will generate the HTML with the correct team colors.
